So I’m an idiot and i was doing a rebuild to the top end of my fl350 Engine and left the crankcase open and it rained and now it’s full of water, I opened the drain but it didn’t drain it
What do i do?

Your drain plug will only drain oil from your balancer gearside. There is no oil in the case as we mix oil with our gas = lubes the cylinder/case.

Pull the Engine out, dump the water out, fill with diesel fuel a few times and dump it out. This should flush any water out of the case.

If the Engine is still in the machine, I’d take the top end off and get the wet/dry shop vac going. Suck out everything. WD40 also displaces water.
