So while rebuilding one of the master cylinders on my pilot while re-installing he plunger piece with the new seals back into the housing, one of the seals got a nick taken out of it. Anyone else feel my pain? How can I avoid this? Or just be more careful

Its done. Replace. Next time be careful and put some DOT fluid on the seal before install so it slips in easier.

I use a small amount of grease.
Well you just blew off $75 there. That's what it cost me for one kit here in Canada last year.
That sucks.
