New to me fl250, the motor (( Internal Combustion Engine ? )) came in pieces and we are trying to put back together. the nut is missing that goes on the the fly wheel and the threads are mushroomed im guessing from using a puller. The threads need to be cleaned up... i measured an area of the threads that appeared to be undamaged, and it measured 12.3 mm with a 1.25 pitch. Safe to say its a M12 X 1.25 metric thread?

Welcome new guy.
You can get a free pdf manual of your machine here: http://oddatv.com/fl250-fl350-factory-manuals/
Below is a free parts book with part numbers.
Anything on these machines will be metric unless someone modified it.
Parts book shows the nut as a 12mm. You measured the pitch at 1.25 so your good to go.
Run a die on it and hope for the best.
